3 Early-Stage Microbiome Startups Moving Beyond Gut Health
DealBio tracks early-stage microbiome startups across Europe and North America. Here are 3 we think are worth watching in 2026, spanning drug discovery, cancer treatment and metabolic health.
- Microbiome
- Drug Discovery
- Immuno-oncology
- Metabolic Health
Microbiome innovation is moving beyond products focused primarily on digestive health.
Startups are increasingly treating microbial communities as a source of biological data, therapeutic targets and programmable tools. That is creating opportunities across pharmaceutical R&D, oncology and metabolic health.
The three startups below approach the microbiome in very different ways, but point to the same broader shift: microbial science is becoming a technology platform rather than a single product category.

Why Anto Biosciences stands out
Drug development usually focuses on human metabolism, even though gut bacteria can also change how medicines behave. Published research found that 65% of 271 tested oral drugs were metabolized by at least one human gut bacterial strain.
Anto Biosciences also brings an unusually research-heavy founding team: the founders have experience across MIT, the Broad Institute, Harvard Medical School and prior microbiome or startup work. Y Combinator selected the startup for its Fall 2025 batch.
What Anto Biosciences is building
Anto Biosciences is building foundation models that analyse microbial communities and predict how microbiome differences may influence a drug’s efficacy and toxicity. It starts with oral medicines, where gut microbes can interact with a drug before absorption.
For pharmaceutical teams, the proposed value is a new predictive layer in R&D: identifying microbiome-related risks earlier and helping design molecules that work across broader patient populations.

Why Bactheravax stands out
Bactheravax treats the microbiome as part of the tumor environment rather than as a digestive-health target. Its lead program focuses on Fusobacterium nucleatum, a bacterium associated with colorectal cancer progression, treatment resistance and poorer outcomes.
The startup secured €350,000 from UNIIQ in 2026. Its founders also bring relevant operating experience: Dinja Oosterhoff previously helped advance a vaccine into Phase 1 testing, while Ivo Ploemen has negotiated more than $100 million in life-science licensing deals.
What Bactheravax is building
The startup is developing therapeutic vaccines that direct immune responses against bacteria living within tumors. Its first program targets F. nucleatum in colorectal cancer, with the goal of reducing bacteria-linked immune suppression and making existing cancer treatments more effective.
That gives Bactheravax a distinct microbiome angle: the microbial target is inside the cancer ecosystem, and the commercial opportunity sits within an established oncology treatment market rather than the conventional probiotics category.

Why 1stBiome stands out
1stBiome sits closer to the consumer-health end of the microbiome spectrum, but its thesis is broader than standard gut-health supplementation. The startup is engineering beneficial microbes to affect low-grade inflammation, appetite control and metabolic signalling.
The team combines industrial biotechnology, microbiome science and repeat-founder experience. Morten Sommer previously co-founded Microlytic, which was acquired in 2015, while CEO Ejner Bech Jensen previously led Agrobiomics through a €4 million seed financing. BioInnovation Institute selected 1stBiome for Venture Lab with EUR 500,000 in financing.
What 1stBiome is building
1stBiome is developing engineered probiotic microbes for oral nutritional products aimed at metabolic health, weight management and healthy ageing. Its lead work uses Saccharomyces boulardii, a probiotic yeast with established gastrointestinal use, as a platform for adding new functions in the gut.
The startup plans to commercialize through established consumer-health and nutrition brands rather than build a standalone consumer channel. That model puts its microbiome technology between conventional probiotics and pharmaceutical microbiome therapeutics.

The microbiome is expanding into a broader technology platform
These three startups illustrate how widely the microbiome opportunity is beginning to spread.
Anto Biosciences uses microbial data as an input for drug discovery. Bactheravax turns tumor-associated bacteria into therapeutic targets. 1stBiome engineers beneficial microbes to influence metabolic health.
The common thread is that the microbiome itself is becoming infrastructure for other markets.
Rather than competing only within a broad “gut health” category, these startups connect microbial science to pharmaceutical R&D, oncology and metabolic health. They also rely on very different business models, from software and drug discovery tools to therapeutic vaccines and consumer-health ingredients.
For investors, that makes the specific market, mechanism and supporting evidence more informative than the microbiome label alone.
Methodology
DealBio selected these startups from its coverage of early-stage health and longevity startups, focusing on businesses that use microbiome science in materially different ways. The selection emphasizes drug discovery, cancer treatment and metabolic health to show how the field is expanding beyond conventional digestive-health products.
